In the future I would like to purchase a YHM Phantom suppressor for my FS2000. It is my understanding I can have a gunsmith attach their Q.D. flash suppressor with the same 9/16" - LH in place of my stock flash hider.
Now heres where my possibly stupid question comes. Can I simply purchase an additional Q.D. flash suppressor say for an AR with 1/2" - 28 and the same YHM will screw onto my AR since the YHM interface thread side should be universal YHM Q.D. threads?
I want a suppressor to work on multiple 5.56 applications, and I want a universal mount system. Am I thinking correctly here?

Yes, The YHM QD 5.56 suppressor can be run on multiple 5.56 rifles simply by buying more mounts for different rifles from YHM for that suppressor . You just can't run a 5.56 suppressor on any larger calibers, a QD 7.62 suppressor you could run on multiple calibers, anything from 7.62 down to 5.56.
You can do this with most all QD suppressors by simply ordering more mounts from the suppressor company to fit several rifles.

The only caveat I would add is to make sure that you do not go to a higher pressure than what the supressor was designed for. While not too much of an issue in the rifle catagories, using a 9mm supressor on a FiveseveN could be dangerous to the supressor because you are going from a medium pressure to a rather high pressure cartridge.
SAAMI pressures for .308 is around 62kPSI and for a .223 is 52kPSI. For a 9mm is 35kPSI and for the Fiveseven (depending on the ammo used) can be as much as 44+kPSI.

Very good point, I don't run the 5.7 round so I have a bad habit of forgetting about that round and it's pressures. 300 Win Mag is another one, most 7.62 (308 Win ) suppressors do not have the volume and can not handle the 300Win Mag pressures. Very important to check with the manufacturer that the suppressor is rated to handle the pressures of the calibers you plan on using.
